Can someone explain how this differs from the non-pwm version? Is it just the number of wires? IF so why would one select that over the alternative?

PWM or pulse width modulation is one of several methods to control motor and hence in this case fan speed. The correct motherboard connection as noted below permits the fan speed to be modulated to increase cooling when computing loads are high and slowing the fan at other times. The only benefit being less fan noise.

Can this be mounted in place of a 50x50mm fan?

No, not unless you have room for it and can enlarge the mounting hole pattern and fan hole.

Can you convert this from 4 pin to 2 pin?

It comes with PWM to three pin adapters.... You'd have to hack up your own PWM to DC adapter
