Q: will the backpack except the height of the double battery connected

Yes, it holds my Inogen one G4 with the double battery attached, with ample room.

Q: Is it possible to charge it by putting the power cord from the top of the bag down to the port?

I suppose you can but the one I bought had an opening at the bottom of the bag adjacent to the charging port that works for me

Q: work at high altitude?

My husband always took it with him on an airplane and it did well. Also when we were in Flagstaff AZ. It did well, but we didn't stay there long. It was too much for my husband. His oxygen level was not good there. Phoenix and Sedona was better.
