Do I have to use some kind of sealant or top coat with this, or is it fine on it's own? I am using it on new wood crates for indoor storage.

If you want a flat look then yes but I would recommend using a top coat like clear coat or a clear lacquer it brings out the wood grain and looks great.

If you were to drop a 1-in by 1-in by 2-in piece of wood into a jar full of water and a teaspoon of the dye how far would the dye penetrate?

a TEASPOON? of the dye powder? I'm not sure there's even a teaspoon of the powder in the packet? It's SUPER CONCENTRATED. I made a 5 gallon bucket of the dye with the packet. Assuming your wood is naked, I'd think the dye would go all the way in. Depending on how long you leave it in the jar. I used it for a desk 30" x 70" x 2" , and used a shop sponge to apply the dye. I did three applications over the course of a week, and I'd bet the dye goes down a good inch and a half into pressure treated butcher block.

Can it be used to touch up a violin?

If it is made of wood Keda Dye will color it :) If by touch up you mean like scuff and scratches exposing bare wood, absolutely this will work. Have done it several times myself on guitars, furniture, cabinets, and even hardwood floors. What I like to do is use a cotton swab to fill in the wood coloring, then spritz a clear coat sealer over the top to try and protect the wood color longer.
